Simple, they guided her out with hints and other non-personal methods of communication.

True. What about the second question then?

Yeah. They left for her hummer on the roof and navigator in abandonment shipyard. Or something like that. :)

But really. If Mur was absolutely sure he transported her...
Even if he couldn't see her due his problems with layers vision...

You could interpret that using a karma portal Mur created is Mur "transporting" you.

Who transported her then!?!? And how does Murtaugh not see her if Einstein is at the desert shrine??

replaying submachine.

And again, when I open these Edge's sewers flaps, I again think that Player got some kind of telekinetic karma abilities. :/
And this blue glowing everywhere, and floating bits... Are they game decorations or evidence of Player's abilities?

Floating bits are interesting, yeah. On the one hand, Submachine is healing itself and all that. On the other hand, it seems to be deteriorating. Of course, some parts might be healing and some might be being ruined just on their own.

Again and again I replay Sub10 this week, and I again and again realize how small this game is. hahaha

wish Engine is bigger than this.

So, what do yo think, could Player open Edge's tunnels' grates with superpowers, or he did it with bare hands?

I think those where loose and the player just used their strength. You wanted him to knock the doors open, this is the most proximate of that...
