EDIT: Portal digits in 411, 461, 690 and 728 are still "wonky", and the ones in 076, 218, 806, 815 and 947 are missaligned. 442 and 987 portals have also these problems, but due to they angle, I doubt if they can be fixed.

There is a ladder in 006 that lacks of contorn.

Also, Something I was wondering since the release of the game: Why all the bells make the same sound now?

EDIT: In 043 some bricks have wrong color.

Well, they were part of the Temple Architecture.
So I would say they are,

Plus, parts of the Lighthouse pipe system was also part of the Temple Architecture.
Can't help but find them somehow related.
